In the latest version of flash there is a built-in component for creating a video player. They have various skins available with different options on them. You can also choose the colour. There's an example on this page. (that's a work in progress so don't mind the mess). That example shows one of the simplest players available - they also have ones with stop/back buttons, full volume controls and more. You can make the player any colour you want, with transparency, and show it on top of the video or below.

This component is really really easy to work with. All you need to do is put the component on the stage, and set the options to customize the look and pull in your flv file. Flash also comes with a flv converter so you an convert from any file format. When published Flash generates an HTML file, a swf for the player, and a javascript that runs the content.

I might be publishing an article about this soon on A Padded Cell.

The players I'm aware of are: JW FLV Player and Flowplayer. I know it's possible to skin at least one (if not both) of them. Over on aPaddedCell we use JW FLV Player with the default look and feel.

JW FLV Player is dual-licensed, for personal use it comes under a Creative Commons license, otherwise it's EUR15. Either way you can download it for free and see if you like it.
Flowplayer has a Free and commercial version, the Free version has a logo watermark in fullscreen mode (not much of a problem to be honest!).

Hope this helps.
