Thats the thing,I do have MySQL and PHP installed on the site and have been looking for something to make my "knowledge Base" but so far nothing, but I do know that people have been making things like that but haven't found out how.As far as the header aligning left and the rest of the page centering,I have found that people running larger monitors running a res. of 1024x768 experience this problem but phpnuke was created running 800x600 wich is an industry standard.

Kind of offtopic, but I just checked your website and it seems the header is aligned to the left while the rest of the page is center aligned. You might want to fix that.

Welcome to TWF
I don't think there is any "program" as such, there is PHPmyadmin which is an easier way to set up the database but you'd still need to get and maybe give info to it via a server side language like ASP, PHP etc.
Out of all the languages I believe PHP and MySQL are becoming the most popular and Since you have phpnuke on your site your host allows it
You could possibly find a script at hotscripts.com but chances of finding one that fits your exact needs could be hard to do, so would need to modify to suit.
