I really like SmartFTP, and maybe I'm just not seeing how to do this. Is there any way in that program, or in any other program, to set it up to upload all files with a specific extension within that folder and its subfolders?
Does that make sense?

Hey Tim. I use CuteFTP and just checked it out for this. It seems to do what you are looking for, and perhaps you can find the same settings in yours:
In Cute FTP, you right click on the "Local Files Pane" and do FILTERS. Choose "Enable Filters" and "Enable for transfers". Then you set up your filters. When you go to upload, you right click and do Upload Special (or advanced, i closed the program lol) and then do FIltered Upload
The only drawback was that it recreated the directory structure, even if there were no matching files in a direcotry. But other than that, seemed to work good.
