Does anyone know how to make it so Dreamweaver does not include independent files?

Go to Edit > Preferences > Site > Tick both boxes for Dependant Files. Then when you use the ftp it will ask you if you want to include dependant files and you can tick the box to say No & Don't Ask Again.
