And when i include a php file with links from my othere website to my othere website homepage
is thit still seo friendly for the website links on the php file.
Or see google this that the php file come from 1 website so the websitelinks on the php file get then only one backlink in the search engines

hard to understand what you are saying, i think what you are saying is that you have a index.php page, and part way down, you are calling an external php file that has the links to your other websites in it?
If that is what you are saying, it is SEO fine, it only comes up as one page to a spider, so it will just think that the links are on your page. spiders like people, cant see php code, only what the php code writes.
