I am trying to learn if there is a way that menus can be excluded from the the first 250 words from my template. Currently my optimisation program finds a group of words which includes the date, menus and a few words.

That's probably because of the way it's been coded. Do you use images and/or tables?
If you were to use CSS to create your site you could chose which content comes first and then put the navigation under the main content.
However I wouldn't worry too much, getting your content first is not something that will give such a boost to your site that it's worth loosing sleep over.
